There is lodging on base at Inns of the Corps, but your corpsman has to check you in, just like at Navy Lodges. Oceanside has plenty of hotels, though IMHO Carlsbad just south of Oceanside is much nicer, with hotels along the beach, shopping and dining, but still close to the base (Oceanside can be a little sketchy).
Transportation: Be aware that the traffic between San Diego and Oceanside is often heavy - it can take up to two hours to make the 40-mile trip at peak times. Super Shuttle offers service from the airport to Camp Pendleton, shared-ride $55, single passenger $85, reserve in advance at SuperShuttle.com. The Coaster train service is another option (it's a scenic ride, too) then rent a car in Oceanside. Train info: Coaster
If you are there for a couple of days, Carlsbad is charming, with lots of hotels, nice restaurants, and good beaches. For shopping, the Carlsbad Premium Outlets outdoor mall, and if you have children with you, Legoland is nearby.
