Yes, AO requires "Secret" Security Clearance, which is above "Confidential" that many ratings require. There will be additional checks while at BC, but they are mainly computerized checks and not the in person checks that those requiring "Top Secret" Cearance will get. Your SR may have had the info needed for his security checks. He would have had to provide info for the previous 5 years. Don't worry. Take care and blessings to you and yours.
